Her decision comes following her notice of resignation last month.
Mayor Brian Ingram provided a statement on Monday morning, saying an acting general manager will be appointed while the recruitment process continues.
He also thanked Dr Marks for her contribution since beginning the "complex role" in September 2018.
"Council thanks Dr Marks for her contribution in a complex role and wishes her all the best in her future endeavours," mayor Ingram said.
"Recruitment for a new general manager is underway. The first round of interviews will be held prior to Christmas with the recruitment to be finalised early in the new year."
In a statement last month, Dr Marks confirmed her intention to resign and leave in early 2020.
"This will allow council and I to ensure that relevant projects are underway or completed running up to the next term of council," she said at the time.
"I have enjoyed my time with Hilltops Council and as general manager have relished the role given to me. I believe that the council and I have achieved a lot through this difficult time as a newly merged council.
"I will always hold close the time I have spent in this beautiful part of the world and the many wonderful people I have met."
Applications for the position of Hilltops Council general manager close Monday, December 9.
